Why might someone choose a stroker kit with longer connecting rods instead of longer crank journal?
I was looking at stroker options are they offer a kit with really long connecting rods and another with crank that has extended journals.
Why would you choose either on a flat top piston dohc motor?
There's no such thing as a "longer crank journal". The Connecting Rod journals can be further away from the main bearing journals (actually, the centerlines of each), but that's referred to as crank "throw".
And Connecting Rod Journal diameter makes no difference, if the centerline of the connecting rod journal is still in the same place. Also, no matter what Connecting Rod Length you use, or where the piston pin is located within the piston, the stroke is going to be the same.
For a stroker engine, you NEED a crank with a longer throw. Then, to keep the piston from slamming into The Cylinder Head, the connecting rod needs to be shorter, or the piston pin height needs to be higher within the piston, or pop-up pistons to go with a compression increase, or thicker Cylinder Head Gaskets, or you need a block with a higher deck height, or something.
Like the Chrysler 383 is a B block, and a 440 is an RB block. The Ford 302 and 351 Windsor, and the 351C and 400M. All are basically the same block, but with a higher deck height for the larger displacement version. That's how they make the super-sized (500+ c.i.) Hemi and Chevy aftermarket engines too. The block height is raised to accommodate the extreme stroker cranks.
